Proxies in trash and R3Ds say 'no data'

I can not verify this but, you copied your footage twice form the same source to two difference destinations.
Question here is how does Final Cut Pro X handle the creation and modification date in the files?

Not sure what your workflow and how involved... on my hand I usually transcode optimised and the proxy at the DIT state.

I would open the RMD files from a clip on both drives, with Text Edit, and verify they're the same with no changes. Final Cut is trashing those transcodes because it sees a change somewhere, for some reason. I could be a change in modification time/date on those RMD files, perhaps.

I'm not thrilled with switching back and forth from one set of originals to another with RED clips, though. Seems more trouble than its worth.

Thanks all. Yep, I think two sets of media files outside of the library has not worked well. It's a shame I've gone so far down the line with them. I've decided to just plough on with relinking and cutting R3Ds and then retranscoding proxies in the b/g as I have so little time to media manage. Time to concentrate on being creative!
