Are you using OSX 10.7.2? When I updated to Motion 5.0.2 I had troubles with the interface before I updated to OSX 10.7.3.

I haven't updated to 7.3 yet because of the trouble people have been having with it

I jumped in and updated straight away before any of this rouble surfaced, luckily I never got any problems. I only ran Motion 5.0.2 for an hour or so before updating OSX, so I couldn't even say with confidence that doing so would fix your issue. But at least it's a thought to be aware of.
