Alpha/transparency channel was created by Marc Lucas
Setting up a Lower third in Motion to use as a custom Lower third. The Motion project has a transparent BG but when I save and then open up in FCPX it doesn't have transparency?

I don't know the answer to your question specifically, but you can always stack the motion template on your clip and select overlay in the compositing options and assuming your seeing your lower third with a black background, this will do what you want. Only your lower graphic/text will appear on the underlying clip.
Hopefully someone more knowledgeable with Motion will offer you a better solution.

Its something to do with the template I was trying, I created my own from scratch and it worked fine. I'll have another look into it.
Thanks

Are you publishing it to FCPX as a title?

yes.
I've noticed that a few of the layers are set to Pass Through could that be a factor?

Don't think so. If you are sure that the project background is set to transparent it's a bit odd. Happy to take a look if you send me the file.

Passthrough has to do with composite modes only. If you set the background of the project to transparent, as stubbs says, it gives you transparency.

OK - The Flare movie does not have an Alpha Channel. In Motion use SHIFT T to see transparency and you can see the problem when you toggle the Flare layer on and off. (SHIFT C will switch back to seeing the colour background.)
Applying a Luma Key filter to the Flare movie fixes.
Very nice effect!
