Open the application with the library. Change the name in the application. It will change the name in the Finder. I do it that way, but I don’t think it makes a difference if you do it in the Finder.

I change Library names in the Finder all time time, never had an issue.  FCP actually identifies Libraries by a UID and not by the file name.  This is how you can have multiple Libraries on one drive and no conflicts (but that would make my brain hurt, so I'd avoid it anyway).
