Matching/distorting clips to match...

My first time here.

I am working on a project involving an automated flight with a UAV. Multiple flights, then editing together as progress type video. The automated flight is impressively accurate replicating the same shot...but not perfect, there is some variation. The 'flow' transition looks really effective, but it feels like there is a lot of 'movement' during the transitions the shots are not perfectly aligned. 

I am an advanced photoshop user and video version of 'auto align layers' would solve all my problems! Does anyone have any ideas on matching the frames, or a plugin where I could pick points to distort and match up?

Everything shot in 4k for a 1080 timeline, so I have room to crop and distort.
