If you look at the beginning of the video and at the 1:34 mark you can see the choppiness to the video. When i play it on my mac in FCP its very smooth. any recommendations on compressor settings or anything else that might make this playback better on youtube.

Go back to your Slow-Motion settings. Verify that the Video Quality for those segments is set to "Optical Flow" and not normal or frame blending. That's what it looks like.

What format is the original footage? I know that sometimes YouTube does that to you when it recompresses everything.

i found the fix. i adjusted export settings to .mov instead of mpeg-4 and some additional settings. much smoother.
