recently got my macbook fixed and they accidentally deleted all my applications including final cut pro x, does that mean my projects are permanently gone

Your projects are completely separate from the application. However if they wiped the driver be to restore it to factory state they probably wiped everything else on the drive.

A reputable Apple retail store's service techs, or a reputable Apple authorized service center, should discuss data backups and loss with you in detail before wiping a drive clean. But if they wiped the drive clean, yeah, like the others said, all data is hosed.
