I Have a clip layered and overlayed on top of another, the bottom clip doesn't seem to be effected by any dissove I try and put at the end of it and instead cuts to black, is there a reason for this, the connected layered and overlayed clip is dissolving normally.

You do have the dissolve on both clips, right?

The clip below the one that extends furthest on the timeline. I'm sure i'm making a rookie mistake!

You should only be seeing the clip on top, not the clip below. Correct? Or is this some sort of split screen?

I'm not sure I understand you? The top one is connected to the bottom one, the bottom one does not dissolve when I put the dissolve at the end whereas the top one does.

Put your playhead on the letter "q" of Tequila Sunrise and make a screenshot of your Viewer, so we can see how these clips are superimposed.

There's a pin in the middle of the dissolve on the primary storyline that connects to a video layer we're not seeing. What happens there?

In the first shot you posted there are two pins visible. One near the left edge of the shot connects the secondary storyline with the transitions to the primary. The second pin is in the middle of the transition on the primary stroyline and connects something that we can't see that's above the secondary storyline.

Okay, so the video in the first connected clip is superimposed on the video in the primary storyline. Is this done by reducing the opacity of the connected clip, or is this done with a blend mode?

Both, using overlay in blend modes and reducing opacity to 51%

I have simulated your timeline and I see no problems with the dissolve on the clip in the primary timeline.

So another question: have you rendered your timeline?

Possibly. Try rendering the timeline and see if this helps.

Glad it worked. Blend modes can put stress on your computer playback, plus the fact that you also had both clips retimed. This made it impossible for your system to playback the dissolve under the blended and retimed clips without rendering.
