Go to the inspector, audio tab and change the audio settings to DUAL MONO. Now you can separate them.

That 'faint' doesn't look like G3 to me, that looks to me like you have "Show reference waveforms" turn on in preferences. Turn that off and see what you have.
It looks like you just recorded everything too quietly in the first place. If you had a G3 plugged in the side of the 5D then you won't have got any 5D audio at all because plugging something in turns the 5D microphone off and all you have is G3.

There is only one waveform, not two. The "faint" or "ghosted" waveform in the audio clip is the "Reference Waveform". It only shows you what is happening in an exaggerated way, so that you know what is going on when the actual level is pulled down very low. You are NOT seeing both mics at one time in two different waveforms. If both mics are mixed together, the waveform is both of them mixed together, not separated out. You can turn the Reference Waveform off in the Preferences, Editing sections.
Here's from help doc about this:
"Show reference waveforms: Select this checkbox to change the background appearance of the audio portion of a clip to show reference waveforms. A reference waveform shows the maximum visual resolution possible of the actual audio waveform. By factoring out loudness, reference waveforms let you see the shape of the sound more clearly. When the actual waveform changes shape (for example, it is diminished when a clip’s volume level is low), you can continue to see its reference waveform in full for easy reference when editing."
To see both channels separately, for mixing, first, as mentioned, to go the Channel Configuration in the Inspector's Audio section, and make them dual mono. Second, in the Timeline, right-click the clip and select "Expand Audio Components". This article should help.
