They are all relatively organized in the Motion Templates folder, thus inside FCPX they display in organized categories; Effects, Generators, Titles, etc.

Each of those categories can be subdivided into manufacturer or specific types, you can create your own folders within the respective subfolders inside the Motion Templates folder.

That seems to be more than enough organizing for most users...

What specific organizing feature are you looking for?

People have asked here before if more plugins installed slowed FCPX? The experts seem to say, no. It's only the amount of effects you have applied to a particular clip that can slow an inadequate CPU or Ram configuration. If they're just sitting there in your effects browser, they shouldn't slow things. You might look elsewhere for why your system is slow? Are you using TWO drives? One for OS X & FCPX, the other for your media & projects.

EDIT: WOOPS! So I just found the "Effects" button stashed on the other side of the photo and music buttons... eek. Doesn't explain why my applied effects were turned into broken links but at least the organization works.

I'm having the same issue as the OP. I'm currently on 10.1.1 so I don't know if the new version plays a part.

Adding a custom folder inside User>Movies>Motion Templates>Transitions works. It also works with every other folder inside "Motion Templates" except for one folder - the "Effects" folder. When I add a custom folder in there and move my 3rd party effects into the custom folder, FCP X loses it's links and I get nothing but red broken link icons.

Not sure what the fix is for this one trouble making folder.

The effects work in the same way media used to, if you move it, the link is broken. I'm going through the slow process of re-organizing my plugins between my home and work computer and you have to keep in mind that if you change the location of plugins, anytime you open an old project in the future, the links will be broken. So, what I would do is archive the library and keep a zip folder of the motion templates with library. If you ever need to go back to the project, you can just temporarily swap out the motion templates.

But you can relink media. You can't relink effects.
So it's essential to keep the order the same way (forever) if you want to work with older projects.

Also be aware that many third party effects are not in the ~/Movies folder but in /Library/Application Support/Final Cut Pro.

I think everyone should submit feedback to Apple to allow for a way to relink effects. It's easy enough to organize them in folders etc. but then old projects won't re-link to the effects. I tried this back in the 10.0.0 days and the fact that it won't relink killed that idea.
