If you are using Magic Bullet to color your footage there is a Apple FCPX bug that has rendered MB useless almost on export. It is giving off green and magenta frames after export.

Are the green frames in the source footage (are they present in the original files directly from the camera)?
Or are they only visible after importing to FCP?

But first things first: start at the beginning and work from there.
See if you have any of the original source files from your camera that are corrupted on the FCPX timeline. Now open that same original source file (in QT or VLC) and confirm that the source footage is also not corrupted.
Sometimes a bad SD card can be the problem. So you need to confirm whether or not the corruption is being introduced before or after importing to FCPX.
