in this video (link above) there is a quick transition at 47 sec, and a flash at 1:45 and a flash and click at 1:52. I'm wondering how you would get these flashes/transitions and how you would go about doing this in FCP.

At 47 I don't believe that is a transition but rather another clip stacked on top of the main storyline that is a quick 5 or 6 frame duration.
The flashes at 1:45 and 1:52 could be any number of flash transitions, many of which can be found on this website. It could also be a blur transition with some basic inside FCPX compositing applied.
